This is not really a surprise or a deviation from Michael Bay's career. Pretty much every war movie made in the US receives funding and script censorship from the USDoD. Armageddon (1998) directed by Michael Bay, received funding from the US Military. 4 out of the 5 Transformers movies are confirmed to have been funded by the US Military. I'm not sure about Pearl Harbor (2001), it says that many military personal were used as extras in the film. I'm also not sure about "13 hours: Benghazi" 2016, but it seems like it would have been.

Basically yeah. The US Military gives the studio access to tax-funded military equipment, personnel, and locations. The Pentagon assigns a "liaison" to the film to review the script "to accurately depict military stories and make sure sensitive information isn’t disclosed" ie government censors the film.
