Yes! There is considerable effort put into swimming, with augmentations to be able to dive longer etc. There is a shipwreck somewhere that iirc can't get accessed without some augmentation points into diving/swimming. Also there are some routes that require them but swimming is a very much underutilised aspect in the story and leveldesign

I remember there's a sunken ship on the first map, though you can just barely reach that without any training.

Then there are the flooded tunnels in Hong Kong, but at that point you can find disposable rebreathers, so more than one level in the skill and especially the aqualung aug feel like a bad investment.
