Part of the reason is that they were already the most developed regions of the USSR, with very urban population and highest GDP per capita. It's the reason why lots of ethnic Russians moved there in search of higher economic level and that's where their claims of genocide through replacement come from (literally parallel to white replacement conspiracy but substituting Arabs with Russians). Go to the article on Wikipedia about Russians in Estonia and you'll see that it talks of Russians being "settlers", which is an outrageous claim to make when in reality they were economic migrants.

As for Estonia in particular, I feel like gearing a highly trained and educated workforce composed of just a few million people towards an EU-oriented service economy is easier than e.g. Ukraine's strong industrial core literally disappearing overnight.
