Never once was it implied he was gay, hell he hooked up with Ashley Judd.

He was an annoying kid, he just happened to be brilliant. That's what was being shown, how difficult it is to have a brilliant kid around/how difficult it is to be a teen, let alone a brilliant teen, even in the ST universe. Exploring this fundamental human experience (teenager) then adding a reason for bridge staff to have to engage with him.

The whole homophobia thing is just looking for a reason to be enraged.
