So I recently decided to watch the movie and I loved it! Trying to make sense of it was as fun as watching it and here's basically what I was able to put together and evidence supporting my claims:

The world: My main idea is that the world of "The lighthouse" is actually sort of limbo where Thomas is being judged for his sins and only the final scene where Thomas was getting eaten by the seagulls was in "hell" or "purgatory"

Thomas wake: My theory is that Wake is actually three entities instead of one, first is the veteran sailor we see him as who is also a projection of thomas Howard who also serves as an entity trying to help Howard not lose his humanity, he burys Howard in work and alcohol so that he remains sane and does not lose his humanity which he evidently fails in as despite his best efforts to prevent Howard from "spilling the beans" Howard would eventually admit to killing his colleague and having no regrets about it. When Howard was burying wake alive he says "O what Protean forms swim up from men's minds, and melt in hot Promethean plunder, scorching eyes, with divine shames and horror... And casting them down to Davy Jones" I interpret it as wake damning Howard to hell and implying that Howard is infact prometheus or will share the same divine shames and horrors as him (more on that in a bit).

The sirens: My theory is that the siren Howard "hallucinated" about is also a form of proteus meant to bring out the sexual depravity in Howard since well..... he was being judged for everything he was.

Proteus himself: Proteus in greek mythology is the son of poseidon and is said to be the best at transformation among all the deities which would fit in perfectly with my theory as in the scene where Howard continuously punches a pinned down wake, wake transforms into all three of Proteus's avatars one by one.

Howard's fall and the eternal punishment: Despite wakes efforts Howard gradually starts losing his humanity and the killing of the one eyed seagull (which is a projection of Howard himself as he is missing an eye in the final scene of the movie as well) marked a point of no return and the act itself symbolized the brutal death of humanity in Howard and his fate had been decided as the island gets engulfed in a storm the very next day, Howard would feel the wrath of the sea. The final phase of the movie follows an injured Howard making his way to the top of the lighthouse approaching the light and what he believed to be salvation only to gain knowledge of his fate and the fact that he was cursed to suffer and pay for his crimes for eternity... and then he fell, rolling down the stairs straight into hell as he is then seen laying on the ground in pain as seagulls feast upon his liver just like how prometheus was cursed to have his liver eaten by an eagle for the rest of eternity... Howard too will go through this fate over and over again as wake had confessed to him earlier about the previous Vickie who went mad and felt sirens calling out to him and the one who thought there was salvation in the light at the top of the lighthouse when it was Howard wake was actually talking about as he had been through the exact same ordeal over and over and over again.......

I think you can draw a parallel between the seagull in The Lighthouse and the albatross in The Rime of the Ancient Mariner that helps support your interpretation.
