If they are underground, it's because their message is not quite orthodox.
And China takes a radical, zero tolerance approach to churches since the 2014 Kunming attack (not saying it was better before).
The idea is they want to avoid a situation like the mosques in France that were used as recruiting grounds for future terrorists.

Unfortunately I don't know enough about the issue to comment on China's policy, and I know that any information I find (including the article I posted) is going to have gaping plot holes.
