I don't really get the "store the files in its own directory", but for everything else have a look at Foobar2000. It may be less flashy than others, but is surprisingly powerful.
iTunes stores them by audio file tags, so the better you tag your files, the better organized they get in the file and folder structure. So say you want to grab you Oingo Boingo Dead Man's Party album for some reason, it will be organized by Oingo Boingo/Dead Man's Party/1. Dead Man's Party.mp3, etc etc.

Media Monkey is pretty robust.
Maybe too robust.
There's a lot of customization options, is what I'm saying.
Dear God its way too configurable, hahaha.
I really don't like the UI, honestly, but nothing else comes close.

Last time I used Windows I downloaded an old version of iTunes for my music library. Rhythmbox is what I use after switching to Linux. I used Lollypop for awhile too, it looks better but was missing some features that I forget now. Both should have Windows releases.
