If you consider that the more comfortable position to place your thumbs on the right side of a controller are at the edges (e.g. on a SNES controller it’s dpad-left and A) it makes sense that the A button should be on the right (i.e. the first button from the perspective of your right hand).
Faulty premise, I do not consider the right side to be more comfortable. If it were up to me, A would be bottom, and B would be left, because in a lot of games B tends to be attack and A either jump or some dodge roll. That setup makes it convenient to place the thumb over both buttons simultaneously.
