For now I'd like a place like iTunes for Windows (dont necessarily want actual itunes itself) to input my FLAC and other music/mp4s and all things audio that stores the files in its own directory and so on, can apply album art etc

I don't really get the "store the files in its own directory", but for everything else have a look at Foobar2000. It may be less flashy than others, but is surprisingly powerful.

iTunes stores them by audio file tags, so the better you tag your files, the better organized they get in the file and folder structure. So say you want to grab you Oingo Boingo Dead Man's Party album for some reason, it will be organized by Oingo Boingo/Dead Man's Party/1. Dead Man's Party.mp3, etc etc.
